I think FreePBX should have a prominent "apply config" in the GUI of "FreePBX System Status" that is styled to go with the FreePBX notices, it should be named something else maybe.
But coming back to the gui after a manual intervention creates the apply config conundrum.
People would abuse it I'm sure but it would be more user friendly. You would instinctively press it after resolving the notices.
That's also an opinion, of course.

I pretty much only update to apply security fixes (this one discussed here) but when I do, I update everything. I'm in no hurry to apply 2.11.

Good to know the "amportal a r" trick, and I agree, an Apply Config button that is always available somewhere (maybe not right on the home screen, but somewhere) would be good.

Perhaps a setting so that any changes made to a page results in a popup dialog saying, "Discard changes?" whenever the admin goes to leave a page without saving said changes. This is child's play in Jabbascript.

MartyAtParsec, checking whether a page is "dirty" and prompting for confirmation to lose changes isn't a bad idea.

The question here was how to force FreePBX to "Apply Config" after making changes outside of the UI--in this case, renaming/deleting files at the Linux level.

I know this thread is a over a month old, but I just built two boxes within the last week using 32bit SL minimal and Ward's installer instructions from the Incredible PBX for PIAF 3 page. I never got past the PIAF 3 part on either box, but the first one I did almost a week ago was fine, then the second one I did about 2 days ago gave me the same error as the OP.

I also noticed that during the install of the second box it invoked update-fixes during the PIAF 3 install and it failed at the fopfix29 part. It then required me to hit enter to continue and told me my internet was down. Well I know that isn't the case because I can get everywhere else on the intarwebs. Now, it might have ran update-fixes on the first box, but if it did, it didn't fail and did not require any input on my part to continue. Another thing I noticed was that update-fixes shows it was updated as of 4-20-14 and the actual installer still shows a date in February.

That all being said, I wiped the box and tried the install three more times all with the same result. Yeah I could delete the file in question, but I mention this more so as a concern since this happened during a completely fresh and clean vanilla install.
